Science versus Faith is a central theme in Lost heavily explored towards the end of Season 1 and throughout Season 2. The actual meaning of the theme differs from the name. It actually refers to the conflicts that are a result of different beliefs (skepticism versus faith)

Ben represents manipulation and corruption in faith (Similar to corruption in the Roman Catholic Church during the Middle Ages). He uses his faith and connection to the Island for his own benefit (He uses Jacob as an excuse to carry out his own objectives).
